Computational Approach to Drug Development Against SARS-CoV-2
Abstract
A summary of the resource.
SARS-CoV-2 has uniquely crippled the world. To combat the SARS-CoV-2 virus and prevent future epidemics, significant antiviral research needs to be conducted. Nine non-structural proteins of SARS-CoV-2 have been designated as promising drug targets. These targets were because the proteins were highly conserved from SARS-CoV to SARS-CoV-2, and they were vital for viral replication. Of the nine good targets, NSP12 is a unique drug target. NSP12 is the viral RNA-dependent RNA polymerase (RdRp). Remdesivir is currently being used to target NSP12. The RdRp of RNA positive-strand viruses has seven conserved motifs that allow the cross activity of Remdesivir. This cross-reactivity could be essential in the drug discovery process because drugs that target NSP12 of SARS-CoV-2 could be effective against other viruses. NSP12 drug targets were investigated using PyRx and then docking using Chimera.

This video essay examines the impact of hair discrimination among an Afrodescent male who simultaneously struggles to embrace his hair texture while rejecting his natural hair pattern through the analysis of two films: Pelo Malo and Good Hair. Both films provide an understanding of gender stereotypes, societal norms and familial pressures while demonstrating how people around the world assimilate to beauty standards. This research helps facilitate a greater understanding of societal beauty standards in Venezuela—the setting in which Pelo Malo highlights the complexity of the word beauty. The standing literature indicates Venezuela’s long standing beauty standards mimicking those of Europe. This creates long term effects on the life trajectories of both men and women. These internalized European beauty standards have been center stage for women in Venezuela for many years, but with the help of this analysis, we shed light on how these beauty standards negatively affect men as well.

Drug Docking Studies with SARS-CoV-2

Visualizing Docking Results
Computer-based docking has recently moved to the
forefront of drug discovery research as it allows
scientists to quickly and affordably understand how
small molecules bind and interact with proteins and
other biological structures. This technology allows
researchers to quantitatively evaluate the potential of
large numbers of ligands to act as therapeutic drugs,
which greatly narrows down the laboratory testing
required for further studies. SARS-CoV-2, the virus
responsible for the COVID-19 pandemic, emerged
early in 2020 as a large global threat and stimulated
the rapid response of scientists all over the world as
they searched for preventative and reactive
measures to hinder it.
SARS-CoV-2, a deadly coronavirus, works under the same functionality as most
other viruses. Upon entry into the body, a SARS-CoV-2 virus binds to an ACE2
receptor on the surface of cells mainly in the lungs using a spike protein. Upon
entry into the cell, the viral capsid hijacks host cell ribosomes to translate the
virus’s RNA into viral proteins, allowing for replication of the virus and its
subsequent spread throughout the body. Sixteen non-structural proteins are
synthesized from the virus via host cell machinery to assist in the seven-step
process of viral replication, making them attractive targets for inhibition. NSP5, also
known as the main protease, is responsible for cleaving much of the amino acid
sequence synthesized in the host cell into individual non-structural proteins crucial
for replication. The main protease has a cysteine-histidine residue in its active site
and can cleave glutamine-serine, glutamine-alanine, and glutamine-glycine peptide
bonds. If the main protease can be targeted in treatment, then replication of the
SARS-CoV-2 virus is massively disrupted, making it a focal point of drug design.
Although PyRx provides valuable quantitative binding results,
its imaging is not very accessible nor digestible. Chimera can
be used to visualize the docking results from PyRx. The
qualitative binding site interactions of the main protease with a
ligand can be clearly highlighted with colorful modifications
and affinity labeling that researchers can adjust to their liking.

Preliminary Docking Results
Transition from DOCK 6
to PyRx
This investigation into computer-aided drug design began
using the UCSF DOCK 6 program, which predicts binding
of small molecules using various algorithms. It quickly
became apparent that DOCK 6 was not very user-friendly
to chemists first getting started with molecular docking. A
more accessible program called PyRx was found with the
help of Dr. Muzyka. This program was much easier to
download, did not require a very deep understanding of
computer programming, and had a navigable interface that
gave more straightforward docking results. The PyRx
tutorials were easier to follow and could be accomplished
in terms of hours instead of days. A couple drawbacks of
PyRx is that it is less refined and accurate than DOCK, but
the results are satisfactory for the scope of our research.
Ideal docking results for viable drug targets will be at binding affinities of -9 and
lower. Because of the main protease’s ability to cleave Q-S/A/G links, peptide
analogs of similar structure are predicted to be suitable ligands. Thus far, the
ligands that have been docked in PyRx with the main protease have only yielded
binding affinities as low as -7.1. However, computations done by Dr. Toth’s
students are in progress that have already shown binding affinities as low as -9.5.
Conclusions and Future Work
Computer-based drug docking with the SARS-CoV-2 main
protease shows promise for identification of viable small
molecules for further study as anti-viral treatments.
Future plans include:
- Analyzing additional results from higher-level docking
calculations.
- Identifying other potential drug targets for SARSCoV-2 inhibition for further docking studies.

Computational docking studies are extremely useful for quantitatively studying the abilities of different chemical compounds to bind to proteins. When compounds bind effectively enough to a protein, they can often cause a change in its function. This approach is the one we have been using to study potential drug targets against the SARS-CoV-2 virus. Docking studies of the virus’s main protease with a wide array of molecules can illuminate potential methods by which SARS-CoV-2’s method of infection can be intercepted, thereby providing a viable treatment for infected patients. I will present a poster explaining the advantages of the main protease as a target, the docking study methodology, and relevant results that have been found thus far. Additionally, an explanation will be given into this method’s usefulness against SARS-CoV-2.

The Psychological Benefits of Caring for Potted Plants
Abstract

The COVID-19 pandemic has increased the need for personal projects and outlets to reduce stress. In recognition of this, the Centre Gardening Club planned “Blooms for Rooms,” a program which emphasizes the importance of mental health by forcing tulip and daffodil bulbs to bloom in late February through mid-March. Students, faculty and staff at Centre College were given pots of bulbs and information regarding plant care and self-care during these difficult times. In collaboration with the Gardening Club, we administered a pre-survey when participants picked up plants and a post-survey two weeks later. The surveys consisted of Brief Mood Introspection Scale (BMIS), inclusion of nature in self (INS) item, and an in-house gardening habit questionnaire. The goal of this study is to measure the psychological benefits of caring for potted plants. The data collection phase will be completed by March 24 and analyzed in the following weeks.

<strong>What drew you to this medium?</strong> <br />I have always been a visual person and I enjoy the workflow that I get into as I'm adjusting all the details of my paintings. It's good for my mental health because it forces me to slow down and be present. Also, oil paint allows for many adjustments due to its slow drying time. So, I have time to be as picky as I want. I like creating 2D art because I feel like it's easier for me to pull out stories and emotions from it. <br /><br /><strong>Why are you drawn to this subject?</strong> <br />I love painting people. There are so many factors that make a person recognizable and being able to capture that is fun. Also, the way that color, shadow, and structure play a part in each painting is interesting to me. When I saw that my friend Hannah was on the list of models, it was a no-brainer that I would paint her. However, Hannah did not model for the torso study. The torso study was a class assignment with a separate model. <br /><br /><strong>What Does Your Artwork Represent?</strong> <br />Regarding the Hannah portraits, I was trying to capture her as accurately as possible at first. A lot of my design choices were practical. Now, I think that the final portrait represents what a lot of us have been feeling for the past year—stuck and weary. The vines looping through her hair indicate some passage of time. While she's been trapped in one place, the world has been moving on around her. Her eyes are such an important part of the portrait because she's masked and, to me, they seem sad. It's like they have witnessed a lot of bad things and have no choice but to see more. Every time I look at her, I feel like she's asking me something, but I can never tell exactly what it is. What Inspires You? Good music, friends, stories, and other artists. If something makes me feel a strong emotion, then I think that it can be inspiring. <br /><br /><strong>What connection do you have to your art?</strong> <br />The heavy amount of work that goes into creating this art makes it all feel like it's a part of me. It's like I have to put a bit of myself into everything I make.

Woody Seedling Community Response to Invasive Species Removal
Abstract
A summary of the resource.
This study investigated the potential for secondary invasion at five sites in central Kentucky following the manual and chemical removal of Amur honeysuckle (Lonicera maackii) and autumn olive (Elaeagnus umbellate). Tree and shrub seedlings (20-100 cm) within four micro-plots were sampled at two control plots and two treatment plots at each of the five sites. Sampling followed the protocol outlined in Hoven et al. (2017), seedlings were classified as either native or invasive and identified to the level of genus and if possible species. A two-tailed unpaired t-test will be used to compare each seedling response variable—abundance of invasive and native seedlings, Shannon Index, and species richness—for the woody seedling communities between control and invasive shrub removal plots. This study coupled with future re-samplings will provide insight into how woody plant communities respond to invasive species removal and potential secondary plant invasions.

Introduction
• 16 Participants (7M, 9F; 19.56±1.17 yrs)

Motion Sickness Susceptibility Questionnaire,
PlayStation 4 VR, 10 weighted bottles
• Procedure: Participants completed a
standard demographics questionnaire
• Completed a 5 minute acclimation simulation
followed by a 10 minute testing simulation
• Participants manipulated an in-game bottle with
a controller in their dominant hand, then
determined the real world weight equivalent
using by comparing it to real world bottles in
their non-dominant hand. (Figure 1)

Perceived Tallness
Methods
• The average perceived weight of the in-game
bottle was 17.42oz ± 3.55oz (Figure 1).
• Those in the tall condition felt significantly taller
in game than those in the short condition,
t(14)=3.66,p=.003; t(14)=2.96,p=.010 (Figure 2).
• There was no relationship between perceived
height in game, and perceived weight of the in
game bottle r(16)=.223,p=.407 (Figure 3).
• No cases of simulator sickness occurred during
data collection.

Discussion

• We were able to successfully manipulate height in
the game. Users felt tall in their in-game
environment, and taller than their normal self.
• In-game height did not impact relative strength,
as measured by perceived weight of the bottles.
• Although no change has been shown, the study
suffers from an exceptionally low N as a result of
COVID restrictions.

Perceived Weight
• Embodied perception theory suggests that our
perception of our own physical ability is relative
to our state. [1]
• One factor that may impact our sense of strength
is our relative height/size in an environment. [2]
• Virtual environments allow for users to change
the height/size of their own in-game character
(avatar), allowing for a shift in embodiment.
• The purpose of this study if to see if
manipulating a user's perceived height in a
virtual environment will also change their
perceived strength out of the game environment.

Does Height Really Matter?: Perception in Virtual Reality
Abstract
A summary of the resource.
Virtual reality research is a novel area in psychology. Previous research demonstrates that modifications can be made to increase the perceived weight of virtual objects in a virtual reality (VR) simulation (Rietzler et Al., 2018). However, most research fails to address the relationship between perceived weight in-game and the characteristics of the user's avatar - their in-game self. The purpose of this research is to discover if manipulating in-game avatar height impacts the participant's perceived strength. Using PlayStation VR, participants are placed into a virtual environment as a tall or short first-person avatar. They are then asked to compare the weight of in-game objects with weighted bottles in the lab. We predict that users with tall in-game avatars will have higher perceived strength, and will rate virtual objects as being similar in weight to lighter objects in the lab.

The artwork represents my home and my mother. The moon has the Chinese character for good fortune to represent my Chinese heritage as well as how I feel about my life and the people around me. The broken heron represents my mother’s favorite bird and herself, as well as how I have broken many things in my life. The bird being broken represents how my mother is not whole and she is not perfect, but through her struggles she has always pushed through in one piece. The golden lining symbolizes how she has become more beautiful though her struggles and how it has made her more complete in a different way.

My family and the beauty of glass.

This was a deeply personal piece that represented an aspect of my life unlike many other things.
